In this study, we describe a CYP2D6 genotyping protocol based on a combination of PCR and multiplex extension of unlabeled oligonucleotide primers with fluorescently labeled dideoxynucleotide triphosphates (SNaPshot[TM]; Applied Biosystems).
Quantification of MALDI-TOF-MS signals requires low background and clear peak separation; therefore, use of deoxynucleotide triphosphates and dideoxynucleotide triphosphates for addition of one or two bases, respectively, producing mass differences of ~300 Da, is a prerequisite for reproducible results.
The incorporated dideoxynucleotide triphosphate (ddNTP) was complementary to the nucleotide base of interest (5) and acted as terminator in the extension reaction, producing a single-base difference of the extended products.
